Another possibilty that you might try is one of the kits that you can 
buy for repairing small stone chips in windscreens. These fill the void 
with a plastic that has the same refractive characteristics as the glass 
when it is cured. Of course this stuff is more effective if the hole (or 
scratch) is small. It comes with a suction mounted levelling device to 
ensure that the result is flat. Your friendly neighbourhood car part 
place may be able to help.

If it were me I would try it on something non critical first.
